If you search the forum for "mud" or "floor covering", you'll get lots of suggestions, as this is a perennial problem.
I tried prevention rather than cure (partly because my coop had started to leak), by putting a tarpaulin over the roof of the run. A bad idea as it turned out; despite buying a good quality one it lasted only a few weeks, sagging under the weight of the rain & nearly collapsing the run framework, before all of the eyelets ripped & gave up the ghost.
A number of people swear by an onduline roof, with a decent fall on it to give good drainage. For now I've reverted to my old practice of spreading my old aubiose from the coop (after poo picking) on the muddiest areas of floor when I clean the coop out. This keeps the mud in abeyance & helps stop me from slipping up in it...
